For the Chicken Coop: Make sure ocelots can't jump in over the edges by clearing leaves or lowering the ground, then build a custom tree high above the coop to block spawns from falling off trees into the coop.

I really like the chicken coop, and I think a custom jungle tree to cover the top sounds good

When a player head is placed, and plucked back up, it has a tag value.  Thus it won't stack with heads that haven't yet been placed in the world.  If you need them all to stack, place them all down and mine them all up again :)  It may be smarter to just have a stack of placed and unplaced item heads in the end...

No matter how cat-proof your fencing is, they'll still be able to spawn directly in the enclosure.

Take everything away from the sides even though I won't look as good so the cats can't jump in

You can either close the top off, or you can dig out around the building and run to ensure that the cats can't jump in. My chicken run (real) doesn't have a roof, but I've got to ensure there's no way for critters (dogs) to jump in.

The Latice-work from the trap doors are actually similar to my chicken coop. A good strong door and a foundation because chickens will DIG UNDER the bars. Not in minecraft, but IRL

What about putting carpet over the coop?  Use string on the open areas, and then go from there.

You could use carpets (make them float with string) to imitate one of those shade sails (sometimes people use them for chicken coops...)

Keep in mind - they may spawn inside your coop since, you know, you're in the jungle.

Every time Beef looks into the distance pointing things out I'm like "use the zoom button". Guess he isn't using optifine xD Also Beef you have 22 more eggs in one of your chests.

Beef, you could place a hay bale inside the coop as floor, since chickens usually sleep in nests

I totally forgot all about the cats, too. That was a bummer to see happen. But the coop looks super cute!

put leaves in a dome shape or falling from a tree to cover any possible paths into the pen

Beef- you can also combine coal into blocks of coal.  They reverse craft too.  All "gemstones" do (stuff which comes from an ore block).  This could have given you more space to carry stuff in the opening of the video.
