He killed the Ottoman troops for the reason mentioned. As they had previously surrendered to him and broke their word after promising not to bear arms against France again. This was common practice in that part of the world at that time, and death as a result of breaking one’s parole was seen as a justifiable reprisal. The Mamelukes had French messengers decapitated prior to this so there could also be a degree of revenge added potentially. Nelson had Jacobins in Naples that had surrendered to him killed during the same time and was criticised by Fox and others in the Houses of Parliament for this.

Executing prisoners is a bad idea long term in a war. It makes the enemy less likely to surrender.

They weren't promised their lifes. Before, in another fortress these soldiers were a garrison and Napoleon let them go and gave them all their weapons and they swore on Allah that they wont fight again. Then Napoleon found them in Jaffa and got enraged.
