I really like the idea for speed running! Would be awesome to include a couple different long stretches of terrain that you have to run up hills as quickly as possible, ie: avoid being stopped by a block, catching the corner of a block, skills that can be used in vanilla also :D

You could use a carrot on a stick! You can easily detect clicks with that!

To detect right clicks, you should be able to use shears or a carrot-on-a-stick. I don't know if there is an easy way to detect left clicks with them, though.

I was going to do a map making series but... most of the video would be me typing in commands and referring to MCStacker (so not very enjoyable) It's amazing that you were able to make this interesting

You should have powerups. Like digging under Ground or shot fire or fly with barrierblock. Loves yours videos

You could simply use a testfor command using armor stand supposing that at will sense a armor stand entity with that equipment you could also add a tag to it called marker which will make it not interact with pressure plates etc.

You could also teleport the villagers farther from you when you're running and have speed boosts. So if you give the player a speed 10 boost, and they're running, teleport the 8 visits villagers 5 blocks away instead or something. You would have to detect that the player were running though, otherwise you would have issues with them being too far when you're walking/standing.

Maybe have a 2nd layer of villagers 1 block further away from you, so when you step through the first ones, the 2nd ones will register the clicks? I'm not familiar enough with Minecraft and command blocks, so I don't know if that many villagers would cause lag issues (FPS that is)... But yeah; that's the first thing that popped into my head, once you started with the speed effects.
Also; Sethbling featured something on his channel, where the entity was not only being teleported to him, but followed the direction he was looking. That is; 1 entity that was constantly at his crosshair. Might require more command blocks, but less entities. Food for thought!

Accidental Games
Well... The best thing in speed runs, at least for me, is the gliches in the game's coding that get's instantly patched on modern games... But in games that can't be patched, some things are left to be exploited.
So, it would be fun to have a portion of the map made to be "glitched", mobs can be seen though walls, some walls don't have hit boxes and if you get to the right spot and jump... Anything could happen, trap them forever in a box, teleport them to the red stone, reset the entire map and give them all the items they had, etc.
Although this is not a requirement, it's only to give speed runners a advantage... At the right time and place.

Also placeable blocks
How to detect if an item is in a players inventory

You could probably remove the delay between left clicks being detected by constantly resetting the villagers' hurt time with /entitydata
