While force lighting can deform face, in Palpatine's case that's not what happened. He was deformed long time ago, by dark side, and used force to make himself look normal. When struck by lighting that illusion created by force dispersed.

is it just me or is the force lightning scene in ROTJ much more sinister than in the other scenes? with the pauses the emperor makes to say something to Luke while he's smoldering on the ground, and especially when he proceeds to finish him off after the 'you will die' line, it all sounds very painful and torturous. I remember as a kid being genuinely shaken by the idea of being tortured so cruelly the way Luke is there, esp. with his dad seeming not to care about what he's witnessing. In all the other scenes it just comes off as a destructive power without the torturous element to it. ROTJ's final scenes with the emperor were the best scenes in the entire franchise because they had that genuinely sinister element.
