I just love these moments where Chief feel genuine fear. Because it lets you know just how serious the threat is, if Chief of all people is worried.

The Flood would terrify anybody, with how existentially threatening they could be. Just imagine what they could do if they infected Master Chief, there would be no hope.

I'm pretty sure that he was afraid of the Hunters the first few times he saw them in the novel Fall of Reach. Though he probably stopped fearing them when he learned one shot from the Magnum was all he needed to beat them.
