Jiraiya looked at Itachi's eyes because he didn't knew about the full extend of Itachi's MS abilities.
Even Kakashi who was the non uchiha expert at sharingan underestimated Itachi's genjustsu.
Jiraiya's sage mode would have helped him in resisting genjustsu but Itachi can instantly trap him before he could even weave any sign.
Good thing Itachi was on Jiraiya's side whether the latter knew it or not.
