ok anyone who is trying to figure out keeping the cut out, I figured it out on version 3.5. Ok first the object you wanna make the cut from, is the one the boolean modifier goes on. next after you add the modifier use the eye dropper, and select the cutter aka the object you are using to cut the shape. now hide the cutter, and only select the first object, and then press apply all in the modifier. Then you can remove the cutter from the object, and the object will have the holes from the bolean, or whatever shape you desire.

Just the simple fact of you saying "Apply the modifyer" made me realize that the new version of blender hides the Apply button and that was the issue with me. Thank you for saying Apply the modifyer haha.
