Depending on the continuity, this is a psychological issue. He was raised by humans since he was a newborn so he unconsciously did a lot of things to mimic those around him. Turns out, he could've survived without breathing the entire time. That doesn't mean he doesn't freak out when he can't breathe but it's akin to a claustrophobic person having a panic attack when they're in an enclosed space. They won't actually die but explaining that doesn't make the fear less real. He had an arc about getting over mental blocks of that nature.

This is a thing I don't like about comics. There are hundred different version of characters and worlds. All works differently. In this comic superman can't breath in the space but in others there is no such rule
