I think the “All those souls lost...One more hardly matters...” line is what seals this scene for me.

I think people are looking at Shay in a black and white way. I see him in the grey area. It's not as simple as "he betrayed them, he killed them, etc". He stole the Manuscript, but Achilles attacked him and ordered the Assassins to catch him.

When he said "one more hardly matters", he was prepared to die by jumping off that cliff. Unfortunately, they shot him instead, and it almost got him killed. Then the Templars took him in.

It isn't surprising at all that he despised the Assassins, but they painted such an ugly image of themselves, and thought so little of him that they shot him.

When the Templars introduced themselves and what they did, they aren't like Templars of the Renaissance. These Templars are almost how the Assassins use to be. At least, that's how I see it.

Shay isn't a bad person. In fact, he's too kind for his own good. Sure he's killing his former brothers, but for the great good. He didn't want to kill them. With almost every kill, he apologies/shows remorse/asks them to leave, etc, but they would not back down. It's either him, or them.

And that's another thing... why did Achilles even want the Pieces of Eden anyway? The Templars wanted them to remain untouched, but the Assassins interfered, killing thousands of innocent people that did not deserve to die due to one's actions. They had no say and no warning whatsoever. They just died, or they survived to deal with the death of their family and friends.

Also, why the gangs and smugglers? What happened to the Assassins? And what happened to the Templars for that matter? Going around terrorizing good folk? Quite the dickmove to be honest.

If Shay is fighting to stop this, and it makes him a bad person, then I have no words.

The reality is shay did not betrayed them. He stole the manuscipt trying to qvoid more deaths and they shot him. The tempalrs saved him and he liked their way to do things, kindly and fancy but still very badass

It was Shay who did the Real Assassin Code, by protecting the Assassins of the Next Generation, he joined Templar to kill those who goes against the Moral Codes of Assassin, The Collonial Brotherhood already broke the code about killing innocent.
