There have been a lot of Retcons. Ultimately I do believe Michael becomes a “good guy” and tries to help stop William.

I always liked the idea that in the games; Michael— at first, was working for his father but as he travelled to each location, he began unraveling the story and began realizing how bad his father really was. I mean despite being a manipulated agent of William, it’s possible that he probably did these things with limited information. William probably didn’t tell him the full context of everything; Yes, Mike probably knew the robots were haunted and he probably had to extract something from them but it’s also possible William didn’t tell him how that specific situation happened or how Elizabeth was one of them— It’s possible that William just pointed somewhere and told Michael to go do it with very little information.

And at some point, possibly during the thirty year gap, Michael most likely went heel on William; realizing that he wasn’t the good guy.

I also have a mini theory derivative from the TSE books (but also please note that it’s also a crazy headcanon of mine 💀); in those, at one point; Henry was a prime suspect in the MCI case so What if William told Michael that Henry did it? And to “undo what happened”; Michael needed to extract remnant but oblivious Mike probably didn’t know he was working for the villain all along—

I dunno I’m rambling but there are ways for Michael to be an agent for William without him having to know that he was working for the bad guy. Like if Michael knew all along that William was the killer, why would he even be against William in 3 or 6? There must’ve been something that caused Michael to second guess himself and realize that William needed to die in FNAF 3; So what better than discovering that you’re father was the evil one the entire time?

Like I imagine William probably just gave Michael the gist of the situation, swapped himself out with Henry and sent him along his way to go fetch remnant because it supposedly to “fixes it”. There wouldn’t be a worry of Michael finding out either because 1) William would be over his shoulder making sure he doesn’t find out and 2) Henry firing Mike would also take care of it. It would further Mike’s misconception of the whole situation

But then the Springlock failure happened and William wound up being trapped in the safe room. Because of that, Michael would end up being unsupervised meaning that if Michael were to find something, William wouldn’t be there to stop it and because of this, Michael was able to figure out the context along with the help of his logbook spirit pals.

People like to have a good guy to attach to, but Michael doesn't have to be an innocent victim. Guilt for killing his brother could get him to go along with many bad things.

Michael has very little experience on robots. Plus the facial recognition was tampered by William, not Michael.

These are labelled as fan theories in the Freddy files/ultimate guide, the book doesn’t confirm that this is true. The book also includes a section that mentions how it’s believed Michael is helping to set the child’s souls free and working against William so using either section as evidence is counterproductive as they’re both theories and are both mentioned with no confirmation on which is true.

Also the tampering could have been William or more likely Michael either looking for evidence of the missing kids in the animatronics or him simply tampering with the animatronics on the custom night to change their behaviour.

Just one tiny bit you missed

1.fnaf 3 burnt the place down which was an action by Michael afton

2.micheal may know what happened to his sister and brother (Evan Afton or crying child, and Elizabeth afton) as shown in FNAF 4 someone who is presumed to be Micheal says "I will put you back together"

3.its actually thought Michael went to his father's locations to undo his father's work that's why he was tampering with them

4.fnaf 6 pizzeria simulator "and for my brave volunteer who this job wasn't intended for you there was an escape planned for you but I feel that's not what you want" Michael knew the way to put an end to his father's legacy was to go down with it

And if you think that FNAF 6 speech was Micheal it wasn't it was confirmed the connection terminated speech was Henry Emily someone who helped William afton make fredbears family dinner which after that he made JR'S after the Freddy Fazbear's pizza

5.Henry and Michael definitely worked together to take William afton down

6.that sister location dialogue doesn't prove he worked with William he could have overheard his father talk about the incident and had put 2 and 2 together when he saw his sister's eyes in circus baby the same animatronic that killed his sister (shown by a minigame in sister location)

It makes sense to me that William convinced Michael that he could atone for what he did to his brother by helping his father perfect the use of remnant. That and also there is the poster behind Fnaf 6'a location showing Micahel as a literal puppet being used by his father. I think by the end of sister location he is ready to put a stop to the horrors his father has created.

I think that Mike started out bad but then became a good person. I mean at least by the end of Pizza Sim he was a good dude hinted at by Henry saying that he's content dying.

Isnt it canon that micheal worked with william till sister location.
Assuming the timeline is 4, Sl, 2, 1, 3, 6, UC, HW, SB.
Plus its mentioned multiple times that micheal and his father look similar so the tampering of animatronics facial recognition was probably william but the tampering of the animatronics from 1 and 2 were probably Michael.
Mike also probably did know about Williams crimes but still tried to help him until he got "killed" in SL and wanted to undo his fathers crimes.

So micheal "working" with william was probably before any of the killings so he wasnt exactly following the william that we know post Sl/2 when he killed the kids.
Micheal probably only knew that his fathers work is what killed his sister but william tells micheal he can fix it and boom SL happens micheal realizes that his father is crazy and then tries to stop his father.

I think it's obvious that Mike only found out about the animatronics being haunted during FNaF 1 and later in SL he learns about his father's history as well as his motives, only then to decide to turn against his father setting his goal to finding him which then leads to the events of FFPS.

Michael's SL ending monologue is simply just him explaining his confusion with all that had happened to him. There's nothing in Sister Location to imply Michael was doing any intentional harm towards the Funtimes on behalf of William, in fact and instead he was being manipulated to do Baby/Elizabeth's bidding the entire time. It's probable he was really just naive (considering he falls into Baby's trap) and didn't know what he was getting himself into. He did obey his father but not under objectively evil intentions.
