I can't select the sketch contours for the third extrude after extruding the first pyramids. I have been able to select partial sketches before this model for multiple extrusions and cuts, but on this model it doesn't work for some reason.

EDIT: I was able to finally find a workaround, but the original problem still remains though. I just had to create duplicates of the original sketch by converting entities to be able to create the consecutive pyramid extrusions. Also, the only way to select the separate contours seemed to be by opening the sketch and then initiating the Boss-Extrude command without closing the sketch first. This is really strange, because I haven't seen this behavior before. Something doesn't click with my sketch apparently...

EDIT2: I found the problem - I had set some visibility options to "off" prior to working with this project, and therefore I was unable to select any sketch elements for practically any features.

Nice.
Could you take it up a level by using the sketch nodes on your rectangles vertical lines to break the straight line into a jagged line? Make sure the jagged lines match at each end of the sketch and it should work when you deform and then move/copy bodies.

This way you would lose the visual straight line you currently have along the pyramid valleys where the 2 halves of your cylindrical bodies join each other.
Hope that makes sense, its easier to draw than describe 😮

Hold pressed ctrl and then add sketch points. It disables snapping.
