Additional tip: As long as you are within 500m of your ship, you can open the menu and go to the ship screen (bottom left) instead of the character screen, and access ship storage that way.

You don't have to boards your ship to access its storage. If you're next to it outside go into your character screen and select the ship menu option. From there you're able to transfer items from you to your ship or vice versa.

So far in seems that the storage box you get in your bedroom at the lodge on New Atlantis is endless space for long term storage and people who just want to keep everything. Also there is some bonus storage on the ship in the cockpit/captains locker. I’m not sure but I think you can transfer items if you are close to your ship without boarding it. Also, you can leave extra stuff all over the floor of a ship and it will be there when you get back to or switch back to when you get there. So you could steal or build a ship and turn it into a storage/junk ship. Only leaving the stuff on the floor will stay with that ship though, your cargo hold transfers to whichever ship you are using. Just some tips for those getting frustrated. Remember your crew can carry some things too.

Can you still use all the materials if stored on the ship?

It's already been said but here you go. You can be up to 250m away from your ship and still interact with your cargo hold. Just hit "tab" and then go to "ship." From there, on the bottom right of your screen, you can select "cargo hold" and, viola, you are now interacting with your ship's cargo hold.

They have made so many bizzarre interface decisions, it really takes away from the fun and immersion because you constantly have figure out how to perform simple tasks that are intuitive in literally every other bethesda game.
