READ HERE:
So the woman, ''friend of psycho'' I believe said the nano bots within Crysis are free and can become anything. Turns out after Prophet crashes to earth after saving the world he recovers well and the nano bots have made the suit almost obsolete combining with prophet so he can look human again. He's said various times everything he sacrificed, even his own flesh 'Lawrence Barns' and now after all is done he can finally be human again. PERFECT ENDING..If you ask me.

This is the way it was explained to me and how I understand it as of now:
At the end of Crysis 2, Prophet's memories and personality resurfaced from deep inside the suit, to the point that it was sentient. During the events of the final mission, Alcatraz's body and/or mind suffered too much strain/damage and he dies, however his body remained in the suit, and since Prophet's digitalized consciousness didn't require regular human body functions he was able to effectively use Alcatraz's body as a crutch for the suit, and with full control over the suit (since Alcatraz's consciousness wasn't there to compete with anymore) Prophet effectively is reborn. And he knew about the huge ceph threat around the world, and set out to take care of it, because any one of them could be catastrophic.

During the time between Crysis 2 and 3, Prophet traveled the world destroying the ceph hive-mind setups and was probably on the way to destroy the Alpha ceph, which would have been the final nail in the coffin. During this time he would have been exposed to a huge amount of the ceph's influence via the hive-minds which is where he received his visions through out Crysis 3. This only intensified his hunt for the Alpha ceph, until he was somehow captured by Cell, probably right as he tracked the Alpha ceph to it's lair because Cell also captured the Alpha ceph and turned into a free energy source that they used to corporately take over the world, or at least the US.

Fast-forward to when Psycho freed Prophet and the events of Crysis 3 took place, Prophet integrates directly with ceph tissue and effectively complete's his suit's evolution, but without a way to fully control it due to the presence of the Alpha ceph and it's control over all the ceph on earth (think evolving charmeleon into charizard, but charizard won't respond to you because someone who has trained charizards all their life is hanging around and yours knows you're not as good as they are.) When the Alpha ceph is destroyed, that barrier is lifted (like beating that veteran to prove your capabilities) and the nanites in the suit are capable of transforming into anything due to their combination of ceph cells (which, as cephalapods, must be very fluid) and top-of-the-line human technology.

I always assumed that the ending we see here, where Laurence Barnes is basically fully "reborn" in both mind and body, was just the suit taking on his form, still using Alcatraz's body (which it would have been keeping as functional as necessary during all this) as a crutch, but after reading some of the comments on here, particularly a mr. hampus nilson's, the fall Prophet took through the atmosphere fused the suit and the body together, though the end result was the same, but making the final "model" of Laurence Barnes a bit more human, as it's not just a suit taking different forms over-top a different human body.

This was all a big conjunction of different theories and my own conclusions that I choose to follow until Cryteck proves me wrong, feel free to debate it and add your own interpretations/thoughts/theories, and thanks for making it this far =)

After the end in Crysis 2  'Prophet' AKA Alcatraz goes to find System x AKA The Alpha Ceph.
Claire Fontanelli (Psycho's girlfriend) mentions at one point in Crysis 3 that ''The energy fields around System X device aggravates mesial temporal areas of the brain, we've witnessed hallucinations, feelings of Deja-vu, false memories. Sometimes even full dissociative identity disorders.''

Meaning that in the time-frame between Crysis 2 - Crysis 3 Alcatraz was affected by this and came to believe he was Laurence Barns.

Then Crysis 3 begins and Psycho saves Prophet (AKA Alcatraz who believes himself to be Laurence Barns because of System X AKA The Alpha Ceph).

Then you come to the ending of Crysis 3. After the Nanites in the suit was freed (removed the data inside of them which stops them from doing whatever they want in order to allow Prophet to gain a link to the Alpha Ceph) they decided form, because Alcartaz believed himself to be Laurence, Alcatraz into Laurence.

When doing the re-entry to Earths atmosphere (falling back down to Earth) the Nanosuit suffered major if not critical damage.

Three possibilities exist when Prophet wakes up:
1. Either the suit itself collapsed in (with the help of the nanites) and became one with Prophet.
2. The suit collapsed into a normal human size (alike 1.) but rather than Alcatraz/Laurence becoming one with the suit it stills exist on him and he Is still in the suit excepts that it is permanently invisible.
3. After re-entry he shed the suit (took it of/removed it) but since the nanites where free some remained in his body to both heal all the wounds Alcatraz suffered in Crysis 2, ''dead man walking''. They also changed Alcatraz's appearance into Laurence because Alcatraz believes he is Laurence because of System ¨X's Side effects.

Crytek certainly change much of the story into a hard-to-understand-bitch.

It cloaks at the end, this is not a human, the suit is empty, prophet is the suit and needs a host ( plot for Crysis 4 btw ). Preciesly the suit is a robot (ceph) with artifical intelligence and self awareness that believes it is Prophet.

After Prohpet has used the Suit for too long he became part of it. After he killed himself he was still living in the nanosuit (In some parts of the game he speaks to you). But because Alcatraz is a living organism he has more dominance than Prophet about the body. At the end of Crysis 2 Alcatraz dies in this explosion and because Alcatraz used the suit long enough Prophet is able to use the body as a host to control the body

Well that ending scene seems to be the bay from part 1. the very first mission where you have to disable the korean jammer. And it seems to be rendered in the cryengine 1. Amazing ending, the journey ends where it begins serveral years before.

Essentially Alcatraz and Prophet are one and the same now since Alcatraz technically was already at the point of dying when Prophet transferred the nano suit to his body in Crysis 2 since Prophet's own body was already compromised (AKA he could have been mind controlled by the Alpha Ceph easily). The suit is essentially what is keeping the Alcatraz's "body" alive. In the ending of Crysis 2, the nano suit restored Prophet's personality and memories and fused it with Alcatraz's body.

Alcatraz is simply just the body inside the suit, due to the suit being able to tap into muscles and nerves, Prophet is able to live again. thats why Jester says "who even knows whats behind there anymore" or something along those lines. and in the end of Crysis 3 the nanites reform. thats why you can hear the dead scientist floating through space and how in the end the suit reforms to resemble Laurence Barns (Prophet)

FAR more complicated than that. The Nanosuit creates and saves "profiles" on each host. The Nanosuit's profile, or file, on Alcatraz got corrupted to the point it was unusable - about 41% corruption if I remember - after he entered the main spear (can't remember its actual name) in Crysis 2. Each one he entered, his profile got a little more corrupted.

At that point the Nanosuit placed his profile (his mind) into "indefinite storage", & started using Prohet's profile. There is no "taking over".

I think it's because of alcatraz is still inside that suit, but as described in the describtion, his mind and suit changes to what he want's to become.. Himself.
So technically he's still in the suit, which alcatraz is in.

No. Lawrence Barnes (from the original crysis, the leader) is the mind in the suit.

Ohhhh...., now I get it. Because the Nanosuit is based on Alien technology it is able to kinda, grow into other organisms, but only really become one with other alien stuff. And now that prophet has become a ceph the suit was able to completely combine with his body which is the reason why the nanosuit and his skin look/are the same!

so barnes sacrificed himself to become one with the suit, in the beginning of crysis 2. he then passed on the suit (which needed a host) to Alcatrez (the soldier he finds in the water). from then on the suits mind is infused with barnes' mind and Alcatrez's body. the result of this is Prophet. at the end of this game as it says in the description of the video, Prophet has turnt into a version of Barnes' body (so at the end Prophet becomes Barnes. he has the mind of Barnes along with the body. this is my interpretation and i might be wrong, havent played crysis 2 in ages. altho i did buy it 6 times to support the developers as i believe it has the best campaign of all time.

Crysis 4 idea physco gets his nano suit back and gets corrupted by The suit and prophet has to stop him

so lawrence barns is alcatraz's best friend when in war (from the photo there was alcatraz and lawrence barns in the middle of the picture), and when alctraz's helicopter crashed barns help alcatraz to make him stay alive, but the only way to help alcatraz is only the suit so after barns take off his suit he unable to move again and he prefer to die after put on his suit to alcatraz. all people thought that prophet was lawrence barns. so he still using lawrence barns body, and because the suit is only saving lawrence barns memory after all, so that's why he looks like lawrence barns when the suit is canged to human form, and alcatraz is only a body inside it and he didn't realize that he is lacatraz. am i wrong?

The island he landed on, looked very much like the island from crysis. Play the original game for about 30 minutes and you will get to the hut/house (or something extremely similar) you think this is them just reusing a scene, or is it some subliminal mojo about how he has gone back to his origins. Thoughts?

But however, Barnes killed himself remember? So what happened is that Alcatrez's mind was overwrite with Barnes mind.

In the ending, you never actually see Prophet hitting earth. We just know he entered Earth atmosphere. When he proceeds to the beach, everything is nice and green and in the distance you can see the mountain from the Lingshan Islands, but here's the catch.

1) The mountain crumbled to the ground in C1, when it was revelead it was actually hidding a Ceph spaceship
2) The island could no longer be as full of life, because of the ice the Ceph ship generated.

So this thing Prophets sees ...
