If you want the Emperor to be an absolute Tyrant: he kept the name "Astartes" out of spite, and to taunt her. No matter what she did, she couldn't stop the Emperor's plan
If you want the Emperor to be a Reluctant Tyrant: He kept the name to remember her. She may not have been able to see it, but the Space Marines were the only chance for mankind to survive. Even if she didn't see it, her work will save humanity in the end

Alot of the people and close advisors the Emperor had eventually all left him because of their morals or beliefs that he was no longer a good man until it was just him and Malc. The Emperor said it did not effect him much when they left because he respected them enough to leave them be, and cared for them as friends. Deep down he is a man and is flawed, but he still cared for those under him and understood the things they did
