This is literally made up. They first few times they did it for real but Malcolm couldn't do it for long enough, so they used beef stock cubes to colour the water brown and installed a small tube for him to breathe through. Malcolm said that the taste of the water makes him feel sick every time he thinks about it.

I'd heard: In the dirty, murky water, McDowell couldn't find the air-hose that he was supposed to be breathing through. But unknowingly to everyone else, cast & crew, well, er, trough hehehe

Seriously though, McDowell nearly really drowned in the making of that scene.
