I always thought one scientist walked in and was surprised that Gordon was in the test chamber, and the other scientist was just letting Gordon know that nothing was wrong

They said "What is he doing IN there?"
not "What is he doing UP there?"

Yeah, this WOULD be real... If it were actually Gordon talking -_- Even an idiot can tell the voice was coming from a speaker

It's the same person speaking twice. He asks "What is he doing in there?" but not referring to Gordon, but he realizes at that point that Freeman can hear him speaking, and reassures him with, "nothing you need to worry about, Gordon."

The guy who does the voice of the scientists is Hal Robbins, the venerable Dr Howland Owll of the Church of the Subgenius.

He's an oldtime friend of my father and came over once or twice when I was a little kid. He always wore an immaculate three piece suit and ponytail and he TALKS JUST LIKE THIS. He can even ad lib the science-y sounding stuff off the cuff.

If you listen closely when it says "shut it down" he says " "no"

The person who says, "What is he doing in there?!", is another scientist unsure that Gordon should be in there after the screech of the machine, and yes the scientist who said "What is he doing in there?!", sounds identical to the cosmetic sound the brown haired model of scientist skin sounds, and after that was shouted, the scientist monitoring Gordon assured Gordon that he is safe, and the statement, "Nothing you need to worry about, Gordon.", is the scientist disregarding the other.

One time, I got Gordon to groan in pain in Half-life, (freaked me the hell out) don't know how I did it, he never did it again, and I'm not sure if he even ever does that in any other game.

Probable theory: Another scientist enters the safe-room of the testchamber and asks the OTHER scientist ''What is he doing in there?''. Now, this Gordon could hear, and so knows the scientist, so he kind of silences the other scientist who asked the question by interrupting the question, and by comforting Gordon with ''Heh... nothing you need to worry about, Gordon''. By saying that, he means ''Don't worry about it Gordon, you ARE supposed to be in there, don't listen to *scientist name here*.

Why did one of the scientists say "Nothing you need to worry about, Gordon." then?

Gordon can talk, he just doesn't often.

This is wrong, One of the Scientists says what is he doing in there? Which means "he" is Gordon, Gordon might have been a bit worried there but the other scientist tells him that there's nothing to worry about.

It might have been a part of a soundtrack, but when Gordon entered the Xen for the first time and saw only 3 rocks floating in the middle of nowhere you can hear "Oh my god" if you listen very closely.

@seraphineveles With the suit voice sound file, it says "Voice systems deactivated." "Voice systems" "Systems" It doesn't refer to altering Gordon's innards in the wait that it disables speech, It refers to the system that creates the voice in the suit.

Of course. He wouldn't get hired without an interview that involved speaking or creating a conversation.

And the theory most people go with for Gordon being mute in Half-Life and it's sequels is that the incident in the Test Chamber destroyed his ability to speak.

the only sound that gordon makes was breathing when he was transported to many places in the test chamber.

It is possible that this is Gordon talking, which is odd because Valve said Gordon never talks.
It is also possible that the person who said that was simply another scientist, and that the other scientist tried to calm Gordon down because there was nothing he should worry about.

You have a compelling theory. Though I would be more inclined to attribute the echo in the test chamber to the PA System.
