In Doomsday Clock Dr Manhattan tried to rearrange events in history so Superman wouldn't exist, but reality keep rearranging itself around Superman's story and he ends up existing anyways. That's how strong his connection to the DC multiverse is.

Dr. Manhattan literally says not only can Super Man not be erased from time, But after bullying the Justice league it’s Super Man who’s the one he expects to kill him the man literally opened his fucking arms wide open expecting him to off his ass.

Superman is an archetypal part of the DC Universe, it just can't exist without him.
Once an alien species tried to conquer Earth by erasing the concept of heroism thus erasing all the heroes on Earth, yet two kids just coming up with the story of Superman was enough to bring him back to save the day.
Once during Grant Morrison's JLA run, Starro almost took over the collective unconscious of Earth, what stopped him? A kid holding on to the story of Superman.
Once Neron tried to break him and when he failed, he transported Superman beyond the Source Wall so his soul and essence would be eroded away by the Overvoid and yet Superman got up and flew back to reality to save Lois Lane again.
Once Death itself grew frustrated because Superman kept saving lives and coming back to life so it tried to destroy him, it tried destroying Superman's past and didn't work, tried destroying everything in existence and didn't work and even tried to erase the concept of Hope and not even that would stop him.
The Thought Robot or Cosmic Armor Superman is literally the Story of Superman given form, it can adapt to everything.
Even more recently during Gerard Way's Doom Patrol it was shown and stated that Superman's symbolic lineage descends directly from the God of Superheroes and it, along his story and essence, are completely unchangeable, no matter how hard Retconn Corporation tries, he's a founding block of the DC Universe.

You do realize old comics were written and drawn in quick sucession because they were in such high demand. They made story lines that literally would never actually play out that way. Superman is DCs poster child. On a piece of paper Dr. Manhattan could claim he fears Superman, but when you truly look at their power's then there is no way Dr. Manhattan would actually lose here. Lets face facts. This matchup is equivalent to God fighting Conor McGregor.

Dr Manhattan is stronger everywhere. Superman got what he wanted by changing Dr Manhattan's mind. There's no world where he would ever win without that being the case.

Similar to how Adrian Veidt "beat" Dr Manhattan by making him see the error in his ways superman did the same.

Superman poses as much physical danger to Dr Manhattan as the world's strongest ant but his wisdom is what changed God's mind and ultimately saved the universe.
