I thought deep about why miquella didn't heal malenia and somehow healed the red mane chick, and I think that has a lot to do with the fact malenia isn't just affected by scarlet rot but she is actually a vessel for the god of rot which I think goes a lot deeper than being able to heal it.

Metyr didn't betray the Greater Will, at some point she was wounded and lost both the ability to recieve communications from the Greater will and give birth to two fingers (giving birth to simple minded finger creepers instead). Most likely what gave her the wound is the finger slayer blade as it lines up with both Metyrs wounds and the the blades description.

Messmer's in-game theme actually answers the question of who his father is. The theme incorporates motifs from Radagon's theme heavily implying that Messmer is his son. This would also add a generation of born empyreans before Marika's relationship with Godfrey, those we know of being Melina and Messmer.

I find the "Malenia and Radahn fight was a ritual send off" theory stupid, to be fair. That makes no sense at all. The fight ended up with the Halightree army in shambles, the Redmanes all messed up and Radahns region made basically a nuclear wasteland.

If you're about to join forces with someone you don't go destroying both your armies and destroying your own stronghold. Justifying that by saying "Radahn is all about war" is pretty much saying Radahn is a complete lunatic

The inside of that giant dragon with its mouth wide open not being a dungeon is criminal. Lock Miyazaki up for that missed opportunity.

While the map doesn't line up perfectly, I think the idea is that the new map is meant to at some point had been the center of the old map (in universe, not as in an older version of the game or anything), but stuff just moved out of place with time. The suppressing tower in the middle is probably meant to be right on the intersection of the 6 divine towers around the central chasm in the original map. Since the towers are very peculiarly placed and always pointed to nothing.

About Miquella’s healing powers: Freya was just infected with the Scarlet Rot, and could be healed just like we do with the Flame Cleanse Me incantation or the Preserving Boluses (both magical and medicinal cures), Malenia cannot be healed because hers is a curse directly from the Outer God that created the rot in the first place

About the location of the Shadow Realm, there’s a tower near the place where we first travel there called The Suppressing Pilar. On top, there is a plate with an inscription that states something about the Shadow Realm being the place where all matters of death wash up, only to be suppressed, and also that it’s in the center of The Lands Between.

The unheard line that you found in the game’s text for #5 is an unused voice-line that originally played over the intro cutscene of the Radahn fight. There are videos uploaded of people who managed to get it to play.

As far as Bayle and Placidusax's feud goes, there is an NPC in the Elder's Hovel where you get the Talisman of the Dread who talks about Bayle. All he says is that Bayle is furious at the ancient dragons and calls them proud, conceited, and arrogant. So maybe Bayle just hated how they thought they were better than the drakes (or him) and decided to rebel. But I think that's about all we get as far as why they fought.

Bonus mystery: in Midra’s manse there are what appears to be fingers and eggs, nearly identical to what is found in the finger ruins, underneath some fabric.

Are these the 3 fingers and how did they get there?

My assumption with Messmer being Marika’s first born is that she had tried to have a child with Radagan originally, but realized that there would be some weird magical curse complications with having a child with herself after he was born. So then she took Godfrey as her consort, until his fall from grace lead to her having to banish him and hook back up with herself.

5:04 those coffins appear to be ships actually. Which would explain why they are close to the shore as well as underground(underneath the shore)

Florissax was an ancient dragon, not a drake, so the corpse definitely doesn't belong to her. Considering she decided to set up shop there, I'm pretty inclined to believe she's the one who's responsible for slaying it, either directly or indirectly. Why did she do it? Simply because it was Bayle's spawn (who's one of the oldest, but not the oldest, ancient dragons).

According to her, Igon and Bayle shared a common trait: their fearless (and foolish) ambition. So, if her words are to be trusted, we can deduce that Bayle's rebellion was simply motivated by his thirst for power. Whether it happened before or after the dragon god fled is unknown, but it resulted in Placidussax sustaining heavy injuries and having to lock himself beyond time to await her return.

The reliefs on the stone coffins make it evident that they belong to the same culture that gave rise to the Anicent Dynasty. The fact that they resemble ships and can be found near the coastline leads me to believe they were not only mausoleums, but also the means of transportation used to arrive to the Lands Between. The similarities between putrescence and silver tears likely stem from the fact that they're both living things originating from non-living things.

The Erdtree was a twin tree since the beginning, it is the light tree + dark tree intertwined together and its location is exactly the same place where Erdtree is in the base game. It should have the quality of life and death, light and shadow, and every concept contradicting each other. However, when Marika sealed away the Shadow Realm, the physical body of both trees was removed from the world hence Marika made a glowing phantom tree to replace the Erdtree. This might be because Marika always wishes to get rid of all the darkness in the world, but the twin trees can not be separated, so might as well just seal them both away and only leave the "good part" in people's vision.

So about some of those mysteries...
Messmer's dad right ? According to an old theory, people thought that the butterflies found in he lands between symbolized the children that Marika and Radagon had (Aeonian butterfly for Malenia, Nascent for Miquella and supposedly smoldering for Melina). Now that the dlc has a 4th butterfly and that the connection of Melina and Messmer was made, I'm pretty sure that the whole theory is confirmed.
About St Trina plant like body, a friend of mine reminded me that the Radagon we meet was kinda made of some sort of clay. So supposedly, all discarded flesh went in some kind of transformation before or after becoming whole again.
And lastly if Radahnn agreed to the consort thing at all ? Absolutely not. Why not resurrect Radahnn in his own body instead of choosing a vessel that is easily manipulated by Miquella's powers ? Yes, it is stated in the rememberance.

Bayles arena could possibly be where Farum Azula was before it flew away: It has the same red sparks that float around in farum, it has a similar design on the edges to farum, it’s filled with strong winds like the tornado, and it has a very circular shape on the map which if placidusax’s arena is farum Azula before being torn apart then matches the shape
