HTML is no different in terms of user-side usage.

First point JavaScript Popups are Totally related to HTML5! (warning: sarcasm!)
Second point: You don't HAVE to use Javascript, though you could if you wanted, and you always could with HTML4 right? Some methodics changed but it's still the same
Third point: The whole point of a video element is to not have a plugin for videos at all, for security and performance reasons (native is always faster than plugin.). VLC plugin might be nice but it has security issues as well.

If the "normal user" (whoever that's supposed to be) won't see any difference with HTML5, so then why bother at all? One more reason to stick to HTML 4 and disable popup-opening bloat like Javascript. And if you really love boxed video inside a web page, then VLC has had an excellent free and open source plugin since forever.

HTML5 isn't a programming language and it can't access your hardware. Plugins can. So... yeah.

Neither HTML5 nor JavaScript can directly access the system, plugins do, as that's where they run. JavaScript is very restricted in it's interactions.

Implementations for both are done in the Browser, so all Security issues are caused by the browser, not in some third-party plugin.

Doesn't solve the problem but you aren't reliant on multiple parties to fix it's issues.

Avoid Javascript. And instead of shoving in user-annoying technologies like HTML 5, focus on offering good content.
