Let's not forget they also have it fine tuned enough to work down to a very specific time and date like in MIB 2. Even though he was having his memory wiped dozens of years back it was only targeting alien and MIB based memory.

The novel for the first movie actually touched on the Neruolizer's origin. It is a device they took from aliens and modified using alien tech.
