The basic idea of "Shin Godzilla" is a Godzilla that starts out very weak, but quickly mutates and evolves so he can become immune to whatever humanity throws at him.
Shin means a number of things in Japanese, among them are "New", "True", and "God". I personally believe that it would have meant "God", which would mean that the movie has the name "God Godzilla".
Allow me to explain this ridiculous name:
So, basically, in the original version of this movie, the 4th form of Godzilla was just a baby, and very inconsequential in the grand scheme of things. He would have evolved even further, eventually transcending life, physics, even the Universe, and would have become an all-knowing eldritch abomination that forms a Universe inside of itself after he eats this one. He would then be the God of the new Universe he made, hence the name:"God Godzilla". How poetic, going from a creature that can barely walk on land to a literal God.
I know, it sounds very strange for a Godzilla movie, but considering the person who made "Neon-Genesis:Evangelion" worked on this movie, it makes sense.
Of course, this was never implemented in the final film for budgetary and length reasons. Also, this had been the first Toho Godzilla movie in 12 years, so they probably didn't want something like that for the first movie back. Maybe we'll get it in a sequel.
*SPOILERS AHEAD!!! IF YOU WANT TO WATCH SHIN GODZILLA, DO NOT READ THE NEXT PORTION!!!*

Instead of that ending, they ended up freezing Shin Godzilla, and since he didn't need a counter for that yet, he didn't have one, and it stopped him in his tracks.
However, it's probably only a matter of time until he evolves a way to get out.
