Big E remembers when The Eldar and Orks broke the nonaggression pact at the end of the war with the men of Iron. Big remembers ALOT of the xenos factions turning on humanity and starting the 10, 000 plus years of the genocide of the human race. Big E understood he HAD to be brutal in order to get humanity reunified and get ahead of the genocide.

He hated them because during humanity's golden age, many xeno races lived together with humans. When the Age of Strife came, most of those races turned on their human neighbors and either genocided or brutally enslaved them. The Emperor was likely able to perceive a lot of this due to his great power, and so had to spend 5000 years watching his race suffer horribly due to xeno betrayal, unable to effectively help them until he conquered Terra and built up his forces to do it efficiently. You can image how pissed he was when he was finally in a position to retaliate.

In the book Fulgrim we are told that the Adeptus Administratum was considering making the Laer a protectorate of the Imperium and the Interex wasn't destroyed because of working with Xenos but because of them attacking Horus thanks to the plans of Erebus and Chaos.

He didn't. Even despite seeing what eldar became and what some minor alien races were up to.
He hated orks, hrud, etc. with whom compromising was impossible.
The dude has met Vaul and was okay with letting humanity do it's own thing until Fall of Eldar happened and he knew that there would be no one else to stop Chaos if he doesn't take responsibility now.

The Aeldar and the Xenos tried to wipe out humanity.
and further break their empire.
So it was understandeable why The Emperor had very little room for alliances

There had been at least 65 million years of very dangerous, powerful and evil Xenos dominating the galaxy, most of the good ones were dead, turned evil out of necessity much like humanity, or seduced by chaos. By the time of the Great Crusade the safest bet was to assume that any Xenos was evil. Doesn't help that Chaos then went and pulled some strings to sabotage the few times humanity could have had found the few rare good Xenos.

The Emperor fought a C’tan that pulled up to Earth and sealed him on Mars, in the Noctis Labyrinthus. That was the Emperor’s first documented encounter with an alien, although it was technically a god. Regardless I’d imagine the Emperor understood from that day on that Humanity needed to be stronger. To be resilient and ruthless. Because if he did not exist, the Void Dragon would’ve brought Mankind to extinction. Or worse, enslaved us like he did to the Necrons millions of years earlier
