Animals are absolutely capable of making holes on the ocean floor. The puffer fish creates an elaborate circular work of art on the ocean floor that scientists were at a loss to explain until it was finally captured on film. Not saying the holes were definitely created by animals but it would be irresponsible to rule it out.

The holes on the bottom of the ocean are created from fractures in the earth releasing methane gas that can definitely happen in straight lines and right angles!!!
