I have seen several videos on how to caulk the cement board, but at those seems the siding is loose from the house. So is it OK to drill a hole close to the seam and nail it down with what they are calling Pinback or a bad idea sure wish I could find someone to answer that question.

What type of ceiling caulking do you use?

You are absolutely not supposed to do this it’s improper installation per hardie

You shouldn't seal Hardie Siding joints. They should have butt flashing behind the joints. The only place you need to caulk on a Hardie Siding installation. Is where the siding meets the trim. If you are caulking this without butt joint flashing, you will have problems down the road. Another way of covering the joints is by using H-Molding but that has challenges of its own as well.
