I think the reason she didn't kill Furina is because she only saw a scared little child that genuinely afraid of losing her life that day and nothing more.

Actually, Arlecchino did forcefully put her hand inside Furina’s body, she guessed that Furina didn’t have the gnosis but she would still need to confirm it. That’s why Furina was so scared of Arle, the process is probably scary and painful as hell.
