Normal PCR test does not know the difference between other similar corona viruses?

How do you know how many thermal cycles are being done?

I’m on day 11 after testing positive through an antigen test. I still have all symptoms besides a fever, went and took another antigen test today and it showed negative. How could this be and what should I do moving forward? Should I continue to isolate and take a PCR?
