Thanks for making this video Shogo! Although not as common, in my Kendo dojo our sensei stresses the importance of having the thumb off to the side on the shinai tsuba before we draw our sword and go to sonkyo to begin Kendo practice.

I think the reason media depicts the thumb right on top is so it can be seen easier with different angles (like from the user's left side).
