Thawne always cared for Barry, he’s obsessed with him.

His entire character was written as an obsessed fan who wanted to copy his powers once he got them he wanted to travel back in time and become his sidekick to prevent his death. Then he realized flash already had a sidekick, if he couldn’t be his sidekick then he would be his enemy and make sure that no one took Barry from the world but instead he would torture Barry and ensure he became the best hero that ever lived and no one would forget his name. Also he wanted to be as important to Barry as the flash had been to him. So he’d be the constant threat in Barry’s mind so that he’d always be thinking of Thawne As Thawne was always thinking of him.

People often misinterpret their relationship but i think this show did a good job of representing the fact that Thawne doesn’t hate Barry it’s much the opposite he’s obsessed with him and wants Barry to always think of him.
