Every time I do this, it groups everything and for some reason I can't change opacity. My project has things in the foreground that are somewhat transparent and the back shows through, it undoes this when I use the mask. Is there any other way to just cut the outside off?

That's why I like Affinity Designer over Illustrator. Affinity Designer has this as default, it only shows what's inside the canvas, I hate Illustrator because you have to fiddle around options to do some stuff.
