Just got back from seeing Transformers One. The Paramount Animation logo didn't appear. It was the regular Paramount logo, which makes sense because it wouldn't have been an appropriate fit for the movie. Under the Boardwalk, however, didn't need to have it changed to the Nickelodeon Movies logo for theaters.
