I like to think that final note is about Rider.

In the bad ending version, it's the end of Rider's story, so the song completes itself. His planet can prosper, but his purpose as a weapon is lost. There are thousands, maybe even millions of him. He completed his mission and he will forever be a nothing but a replaceable weapon to his people.

But this one is incomplete. This can be two things. It can symbolize the fact that Rider's story isn't over. He destroyed the mother ship, but there will be more. He is the only one that can keep protecting the planet. It can also symbolize that he is finally free. It cuts off because the past Rider that would stay locked in a cage, or stay as a slave android is dead. Now he is a different person. One that is truly free.
