Note: this only applies to Gen 2 to 5, and imo they were all chosen, no algorithm 🤷‍♂️

Gengar is a sad situation; The shiny form used to be much more distinct simply because the normal form was a much brighter and more vibrant purple.

Gen two were algorithm based except some important ones. Gyarados for story, Voltorb based on Pokeballs etc.. They didn't have enough space for duplicate images of all 252 Pokemon so picked a few and used an algorithm based on the colour wheel for the rest.

The answer is most of them were palette swaps but a few were chosen. Then in Gen 6 they started deliberately choosing shiny colours.

It's both.
They first used shifting the color pallet to choose the original shinies...except for the red Gyarados.
However, they now only use that as a shortcut to choose the shinies UNLESS they have a specific alternative in mind.

In both cases, it's their art department which chooses the colors; not the game itself...just in case some of you were confused by the "algorithmically chosen" line.

So I believe the general understanding is that they were mostly colored by algorithm, but with some developer intervention. Most reds turn blue, most blues turn purple, etc. There’s some stand-out changes, like shiny Gyarados and shiny Charizard in gen 3 and later (gen 2 he’s purple and green which I personally prefer). Gen 6 onward they’re all intentionally colored, but we don’t really know why, though it creates a lot better shinies overall.

They tend to make Ghost Pokemon Shinies more Grayscale to Represent Dead-Ghostly like Themes

I think some are algorithms and some are not, it was found that in most games there is an RGB slider that is only useful in shiny variations, my other theory is that the developers didn't thought other colours would fit those pomemon better so they just leaved them close to the originals (I'm deeply apologetic for my bad English)

I know that shiny Gengar is a lot more distinct in its pre-3D form. Some of the shinies that look the same are just suffering from the desaturation (though I admit, Garchomp is not one of them)

Honestly i hate that lots of dark pokemon turn pink when shiny my poor honchrow :(

I feel like the biggest flaw here is that everyone assumes that they couldn’t have used a combination of both. Not to mention that things could change in the span of a decade. Maybe they did use an algorithm for some Pokémon but chose others by hand. Maybe between generations something happened to the amount of time they had to work on the games and chose one over the other.

At the end of the day, it’s slightly different colors on a screen.

Most of these shinies got worse with time, like gengar who was deep blue with magenta eyes or regice who was a more cyan blue but then their main colours changed into being closer to the shinies.

For me who’s partially coloured blind and finds it difficult trying to identify slight shade changes, it’s so incredibly hard to shiny Hunt on Scarlett & Violet 😭

Edit: I just wish the Shiny versions were Inverted Colours

Both, most of them were chosen algorithmically, but others were chosen manually.
