The upgrade modules from DNA chests are best done on Challenge 4. The DNA chests give you 15 upgrade modules each on that difficulty. even if you don't think you can beat the mission on challenge 4 just run in and grab that chest that are out in the open. using DNA keys on a lower difficulty is a waste of a key.

Another good way is use a high power hero on an iconic mission. You don’t have to play as that character. I’m using my level 140 Captain America. You can then crank up the Challenge to 4 and you’ll still have a very high negative power level for enemies. I found tons of upgrade modules in chests on Hulks first mission and both of Thors.
