Okay, this is how I see this might go down: Aiden will be the one shooting Emily, after buying the gun of the "murder" with Victoria's credit card (intels he came to get through Charlotte's computer in the last episode), I mean, it won't be so difficult to put Victoria's print on it for him and he will know where to shoot Emily without really killing her. This might even go with Emily's "I'm sorry" before the shot because it will be really hard for him to do it, but he has to because she asks it.
But after all this is revenge...you never know...

At the end of season 1 Emily and Daniel broke up, so Emily had to change her strategy during season 2 to get her way back in and taking down the Initiative, who were also responsable for framing her father. At the end of season 2, Emily and Daniel got back together and the Initiative members were put down on the S3 premiere, so now Emily can focus on doing what she intended to do in the first place; frame Victoria on the same way she framed David Clarke
