I think the biggest foreshadow for Obito was that, when the manga was still ongoing, Kakashi Gaiden was released during the timeskip between OG Naruto and Shippuuden.

Fun fact: Obito, Rin, and Minato all show up very early on in the Naruto series. Shortly after the 3rd Hokage's death, Kakashi is standing before the memorial stone and Yugao (purple haired ANBU) comes up and references Obito by name, you then get a quick flash back image of Kakashi with his team. While their final Shippuden designs are different, the core appearances were all definitely still there. Quite cool really when you look at it.

Biggest foreshadowing was an early manga chapter when Haku was unmasked called WHO ARE YOU and it randomly shows a picture of Obito with Minato's Team 7. When Obito is unmasked, Naruto is yelling those same words at him.
