Napoleon the 3rd overestimated himself as a military leader. He didn't have the tactical genius the Napoleon Bonaparte had.

3 main reasons:
1. Prussian specifically designed railways and mobilization system allowed Prussia and her German allies numerical superiority in the beginning phase of the war. In contrast, France railway system was dominated by competing private companies, who independently build their tracks which create an inefficient rail network that run parallel to the border instead of toward it.
2. Prussian general staff’s innovative new operational art, which put emphasis on convergent maneuver and encirclement. While The French and the rest of Europe were still obsessed with Napoleonic-style movement along the interior lines and concentrating their forces within marching distance, Von Moltke and his generals realized that the massive size of modern conscripted armies no longer allow such tactics to be prudent. Instead, the Prussian general staffs chose to disperse their corps wide, sometimes move them in massive flanking maneuvers then converge from multiple directions to completely surround the opponent. The Frenchs fell right into the trap at both Metz and Sedan, despite inflicted heavier casualties to the Germans in smaller engagements, French generals still let themselves to be surrounded twice, losing their entire standing army due to encirclement.
3. The French high command’s incompetence. All the French generals and Marshals like McMahon or Bazaine rose through the ranks with achievements and merits earned in France’s colonial adventures, but the experiences and tactical instincts honed in these conflicts were completely inapplicable to the battlefield of Europe. Their overly cautious and timid approach to warfare played right into the German hands, who in contrast, understood that you cant have victory without some risks.

You forget Dreyse Needle Rifles, advance arms & ammunition and equipment of the Prussian army, trains and more organised and disciplined army.

Also France didnt have Allies while Prussia had all the German states on their side

1.) Prussia just had the enthusiasm, patriotism and unity for the war.
2.) They had much better spy networks who gave them valuable intels and information and their infiltration was deep into the French military.
3.) Prussia could field an army twice the size of the French army, And Prussian Army was more organized compared to the French Army.
4.) Prussia's choice of arms and weapons also played an important role in important battles like the long ranged field gun and the Dreyse Needle Gun. (French chasepots were better rifles but took longer time to load initially.)
5.) Due to their sophisticated spy network, Prussia had literal maps of France which played in their favour.
6.) Transporting armies through railways and smaller army formations resulted in quick mobilisation.
7.) Napoleon III underestimated Prussia
8.) Genius mind of Otto Von Bismarck and Chief of Staff Moltke.
