For Bowser Jr, there's a lot of possibilities.

1. He hasn't been born/made yet. He could show up in a later film and could even be basically an attempt to clone Bowser. Basically, he becomes the Mini Me to Bowser.

2. He's simply not around. For all we know, Bowser has sent him and the Koopa Kids to watch over castles in The Dark Lands or even sent them to conquer their own lands or even worlds. I honestly think he'll have a hand in unleashing Bowser again in the sequel, either in the main plot or a post credits
