Actually, the Machine has no soul, it was pure intellect, that was the problem. That's what seperates it from the ragdolls.

No, I just watched it earlier tonight, and the exact explanation was that it was the scientist's intellect, sans soul.

Well, I guess it's implied that because the Fabrication Machine only has a piece of the Scientist's soul, it wants to complete itself by absorbing the souls of the dolls. It's not "evil" because it's not killing them just for the sake of killing them. It thinks killing them will make it happy and doesn't understand the true impact of taking a life.

I'll have to watch the movie again to be sure, but I believe it's implied that the Fabrication Machine is more than just an artificial intelligence (especially if you read the Facebook profile used to market the film at facebook.com/9scientist). Therefore, I always supposed that the Scientist brought it to life by giving it a piece of his soul, the same way he did with the dolls.
