You didn't kill the Raticate. Gary's main goal is to make a unbeatable team, and Raticate isn't the best for that so he transferred it.(this is my opinion so don't be to angry)

the ratatata in the raticator only one level of part, and the Raticate is underleveled to be a Raticate. Actually, he put the ratatata into the PC to get eradicate, which was just a level higher so he could get a stronger Pokemon. and after that, he was planning on getting a different Pokemon, so he put the Raticate into the PC, too.

the reason he says "Your Pokemon Aren't Dead", is probably because he was visiting for someone else's dead Pokemon, or ( as the Pokemon Tower is like the ones in the new ones ) he was just trying to find the treasure at the top of the tower. also, why he might have said that according to the treasure at the top of the tower part he was probably just trying to stop you from getting the treasure instead of him.
but I still kind of agree with the bad person is the main character, since Giovanni of Team Rocket could actually be the good guy.

well the fact zelda does have a timeline is true. the fact that the developers of the game put the games into a timeline (even if there a few off bits here and there) is true and was confirmed years ago! this really shouldn't be on here

blue's raticate didn't die, his other pokemon from his group are still there, he probably just put it in a box, because he thought it wasn't good enough. also, he says "none of your pokemon look dead." well seems like proof for the theory, but actually, he goes right back to walking off saying smell ya later. happily as normal

Aeris/Aerith wasn't supposed to die but one of the people working on the game had a family member, I think it was their mother, pass away and wanted to put that into the game to make people feel something similar to what they were feeling
