It's hinted at a few times, but most obvious was the painting. El says something like 'I think Will likes a girl or something he's been painting' and he brings the painting to the airport to meet Mike, and then when Mike and Will have a chat about being best friends he picks up the painting before fleeing the house with the agent, and also the 'what about us' in episode 2. Some other commenters mentioned the Alan Turing hero piece as well so basically confirms it. Hope he and Robin have a heart to heart later in the season about their struggle, would be some great character development for the actors

It’s been suggested the whole way through that Will is either gay, ace or both. S1 Joyce said his dad used to call him the f-slur. And S3 when Jonathan and Nancy were together he said it was gross or something and Joyce said, “You’ll feel differently when you fall in love, ” and he replied, “I’m not going to fall in love.” So it’s pretty clear he’s not interested in women. But whether Mike is interested in Will is a whole other debate. There haven’t been any hints towards that. He very clearly sees Will as his best friend and is very protective towards him, but there have never been any indications that he’s romantic towards him at all.

Rewatching the whole series now. Something I find interesting is in the first episode, everyone wants to lie to Mike about the value they rolled for the D&D game, but Will comes clean and tells him before leaving the house, even though telling the truth means he loses the game. It shows you just how much commitment Will has to Mike - they planned it all the way from the start. This little detail isn't noticeable when you first watch it, but when you rewatch it, its way more obvious and powerful.
