Something that wasn't clear to me the first time I went to Japan: That flexibility you're talking about with JR pass, you also get it with a regular ticket. If you miss your train (or you want to take an earlier train), you can use an unreserved seat in any train (of that same line) that day. So if you're only getting the JR Pass for flexibility, you might not actually need it!

I’m travelling to Japan next year and it will be my 4th trip. I always buy the full JR Pass - Green car. I just love riding around on trains and always get excellent value for the cost. This trip I will be flying into Sapporo for 5 days, then travel by train to Osaka (about 12 hours). That trip alone will cover about half the cost of the pass. After 9 days based in Osaka, I have calculated the cost of my planned trips will be about ¥200, 000. The 14 day Green car is ¥110, 000. My international flights are via Narita. 🇦🇺

This is super helpful. I have a trip coming up and the price of the full JR pass for 14 days is over $500 and I just don't think I'll need it all 14 days. I will be traveling from Tokyo to Fukushima area which I believe is the Tohoku line for the shinkansen and then I'll visit Mt Fuji which I don't think I'll be need the JR pass if I plan to take the express bus there. It would save me so much more money with passes to be used for specific regions. Thanks!

There is also a more obscure pass we used around Tokyo called the Greater Tokyo Pass. It is a non-JR pass, but instead uses the Metro, Toei, and many of the private rails. It was great for us traveling with 5 kids because all the kids tickets were lumped with my husband's ticket on his phone. The downside was that we had to show the virtual ticket to the ticket agent to come and go because there is no scanning feature. It was a great deal for 5 days of travel and included Mt. Takao, Odawara, Enoshima, Yokohama all the way down to Sankeien Gardens, the Skytree, and even up to Nikko.
