Long af) Here's how I'd imagine this as an animation. (It'd be during the genocide route, and Flowey would decide to try to fight Frisk to stop the killings)

Flowey, terrifed, flinches back at a shadow of Frisk above him.

Frisk takes a step towards him, and smiles ear to ear. Their face seems to almost be melting off of their skull. They take out their knife, and make a slicing motion across their neck.

Flowey gets an idea. He burrows back into the dirt, and pops out where Asgore keeps the six human souls. Flowey uses his vines to open the caskets, and panicked, Flowey quickly scoops them up, and returns back to Frisk.

Flowey shoots back up from the ground. He tries to make himself look as threatning as possible. The six human souls circle around him.

Frisk laughs, and throws their knife at Flowey.

Flowey dodges, the knife only cutting off a bit of his stem. He tells himself there's no option but to stop Frisk by force.

He closes his eyes, and lets the six souls power him up into Photoshop Flowey.

*This time, the souls are on his side.*

Flowey throws everything he has at Frisk, but they dodge almost every attack.

Instead of attacking Flowey directly, Frisk chooses to aim for the six human souls. They kill them off one by one.

Flowey's power and HP start rapidly decreasing without the souls to help him.

When the last souls dies, Flowey turns back to his regular self. He's injured, but pushes forward.

He desperately summons every single bit of power and magic from his body, and throws it at Frisk.

It almost works, lowing them to 1 HP. But they're not done yet.

Flowey tries anything he can, but nothing works. Frisk just keeps dodging.

Flowey suddenly stops attacking and falls over. He's practically almost split in two, and he's unbelievably tired. He can't do anything but try to beg for mercy.

Frisk doesn't respond. Their smile widens, and they walk towards Flowey.

Flowey, now knowing he can't do anything to stop them, closes his eyes shut and accepts his fate.

The same cut scene in Undertale repeats here. Frisk holds up their knife, and repeatedly slashes Flowey with it until he's nothing but a plie of dust on the floor.

Frisk continues forwards emotionless except for a grin plastered on their face. They walk through the dust that used to be Flowey, and they scatter it across the floor.

They continue towards the judgement hall.

* You made it. With both mettaton and sans out of the way, nothing or nobody can stop you.
* …Some vines block your way back. You remember your first run; a neutral run.
* You spot a familiar face.

* You will be forced to fight this monstrosity again, if you like it or not. Not resetting now.

* After struggling, you manage to finish up all of the souls. Now, you can finally defeat photoshop flowey…right?
* …right?

* The souls betray you. Flowey has full power now.
* However, after all this…you are still filled with DETERMINATION. One death and it’s over.
* You watch the attacks carefully, new patterns and such. You can now die on soul attacks, and they last for longer and deal more damage. Only healing you have now…
* Are the save points.

* Good luck. It was your decision to do 99 genocide runs.

I read a post on R/undertale about Flowey staging the "Finale" section of the fight. Flowey's hp & defense dropping, the souls revolting & healing you, all of that was staged by Flowey to give you a glimmer of hope before tearing it away. This is what would play if he decided to drop the act a little sooner.
