It was the Doolittle Raid on Tokyo, not meant to cause damage, but to be a pinprick through the Federation's heart. To show that they were vulnerable.

Federation-Gorn Policing Action, aka Starfleet's first defeat.
Mostly a Ground based war, backed by Andorians. Starfleet expermented heavily with transporter based troop movements while Gorn made extensive use of Underground turbolift networks. Brought Romulan intervention by supplying Gorn with plasma torpedoes and disrupter weaponry.
Saw the end of Star Fleet Marine Corps and the Tactical branch reorganized into Star Fleet Security.

Very much enjoyed the video.

Just a quick observation about the.... method of the attack and the war at this point.

The entire war at this point seems to have changed from a strategic military victory on the part of the Dominion to a psychological/terror focus to try and force a settlement in an attempt for time and to regroup to fight again with rebuilt forces. The DS9 episode with Bashir and the "augments" where they helped stop the Dominion peace proposals. The episodes around Nog being injured and recovering from his injury with the Jem Hadar exacting so many casualties on strategically worthless planetoids with subspace terror weapons.

Now, here - the Breen were basically an unknown except a bit to the Feringi and the Romulans. So what did the Founder do - she left all the Allies escape pods alive filled with "terror" filled crews as Weyoun put it to demoralize. And again the Breen attack here designed to terrorize and demoralize Earth. Seems as if the Founder and the Vorta had decided to move into more and more desperate attempts of psychological warfare

With terror and psychological warfare in mind - attacking only San Francisco makes perfect sense. If you are very lucky, cripple and terrorize Starfleet Command, Intelligence, and the Academy - getting rid of a crop of student officers by wiping out the Presidio would hurt the fleet immediately and for decades. You don't really go after Paris and Geneva since going after the Federation President and the Council is counterproductive in building more resolve in the Federation as a whole - and who do you negotiate with if you do such a thing? The HIgh Council or the Romulan Senate? Gowron is already acting recklessly and the Senate already thinks it has been targeted for decapitation and would be on their Romulan guard. This attack keeps the Breen as the unknown terror you fight against and always lose, who can strike everywhere, you can't stop without horrific casualties. The Founders are best at terror and psychological warfare. And as a pirate or privateer force as you have painted Breen fleet doctrine - that method of terror campaign makes sense with piracy.

I like to think that the Xindi attack doesn't happen in the TOS>TNG>DS9>VOY timeline, it is erased by the nullification of the Temporal Cold War.

Disco, SNW and others though... branching from ENT (being far more advanced than it should be for the era thanks to TCW meddling) I like to think it didn't happen, but people remember it in that timeline. Hence the change in Starfleet going into Disco and onwards.

Speaking of defenses in star trek I wonder if some crazy starfleet engineers designed a Halo ODP expy with a giant lance phaser to mulch borg cubes and the federation Council never got around to approving it

This has been quite the extensive Q&A. In general, I agree with most these answers with few exceptions. 1.) I still think Ent-E could have been shown or at least mentioned, given its Earth, two Sovereigns wouldn't be excessive. 2.) I'd see a Breen ground raid on SF Command in the form of a strike team trying to steal data on Starfleet ship & personal locations or maybe a steal a historical artifact or super tech. 3.) Planet bunkers could still be viable if they're many miles underground instead of a few meters. Those specific queries aside this has been interesting to listen to (oh, and someone mentioned Hayes in VOY).
As for that brief mention of a 4th Horseman episode. I look forward to the revelation of what it will be about.

While the Enterprise-E is everywhere because it is the hero ship of Star Trek, its predecessor in actual history does provide a precedent.

The Enterprise (CV-6) participated in most battles in the Pacific during WW2. It went into the war being large and capable. Survived when its two sisters did not and continued to be pressed into action until the end of the war.
