The world was literally saved by a giant lizard and monkey being able to put aside their differences and work together.

Kong acknowledges the sheer strength of Godzilla and his role in the world.

Godzilla acknowledges Kong’s bravery in helping and saving him, and where he stands in the world.

The two may not see each other as equals, but they sure as hell respect each other now. Legitimately awesome.

At the end Godzilla was not the villain he was preventing chaos that would happen from apex and wanted to destroy what was provoking him and his world

Another thing I noticed, while Kong now trusts that Godzilla isn't the "enemy", Godzilla trusts Kong to the point where he showed his back towards him while he left. Goes to show how much their relationship imrpoved by the end.

Godzilla: "You Still Stand and Not Bow?"
Kong: "I bow to no one. Neither King or God. I was never after your title."

Godzilla: "Then what were you after?"
Kong: "Home." *Looks at Ax*. "This weapon has been through enough wars. No more." *Drops the Ax*
Godzilla: You may not have defeated me but you do have the heart of a King, Kong."

I think a lot of people misunderstand this. Godzilla was expressing his gratitude, but not in the way many see it. He was giving Kong another chance to submit, which is something he would never give to any other creature that challenged him twice in such bold fashion. He could have simply forced it as he was up when along was still passed out on a building, but he chose to wake him instead and allow him the opportunity to make that choice for himself.

During their first encounter, Godzilla was reacting to Kong’s infringement on his home turf, which is why he allowed him to leave once he had demonstrated his dominance. There was no need to kill him so it was intended as a warning to stay the hell out of his ocean. I think the reason for his ferocity in the matter was that Kong was unknowingly violating the longstanding peace between the two by stepping foot into Godzilla’s home domain. Notice that once his point was made he allowed both Kong and his human escorts to leave the area without pursuit.

Their second encounter was aggravated by Kongs use of a weapon that may have been a part of Godzilla at one point, (he is 252 million years old after all), and its proximity to what Godzilla was hunting. This caused him to believe that Kong was the source he had been looking for and so mortally wounded him. In both cases, Kong would have died without human intervention but only the second one was intended to be lethal.

Then, when Godzilla went to leave, he was confronted with the actual threat and realized his mistake. Kong aiding him in a battle he couldn’t have won showed Godzilla that Kong wasn’t a true rival or the threat he had believed him to be. This and Kongs assistance were enough for Godzilla to offer Kong a second opportunity to walk away.

As for the choice itself, it was the same one he offered to Castle Bravo in KotM, to the Titans following his defeat of Ghidorah, and to Kong during their first encounter. All three instances were an intimidation or display of dominance with attack contingent on the submission of the other party. In all three cases, Godzilla left following a display of submission... Castle Bravo shut down its weapons, the Titans all took a knee, Kong was incapacitated and his escorts powered down. While he clearly wouldn’t offer the same opportunity twice, he did so with Kong in the final scene. And just as before, once Kong voluntarily disarmed himself, Godzilla departed.

While we can’t say this for sure, there is an additional possibility here to add even greater context to all of this. Specifically, Godzilla knew the terms of the peace brokered between the two species that Kong unknowingly violated. From what we were shown, it seems likely that the world was divided with Godzilla’s species having dominion over the Earth’s surface and Kong’s species the hollow earth. There is no definitive proof, but the movie’s context supports this idea and the films ending seems to affirm and reinstate it.
