I genuinely think Chara taking Frisk's soul is their way of punishing Frisk - making it so they can never get the happiest ending regardless of what they do because of their atrocious actions.

It’s more of Chara taking your soul to punish you by reminding you that you’re at fault for the Genocide.
Chara most likely didn’t kill anyone after the soulless pacifist, and it’s possible due to Clover stopping your second try at attacking them that Chara is the one who warned them ahead of time.
Chara doesn’t want to witness anyone suffer more than they need to.

Well, maybe he decided that you deserve it. I mean, that’s probably why Chara takes your soul because she thinks that you deserve it after the genocide and she doesn’t want you killing them anymore.

Oh, I think Clover knows. After all, he remembers your Genocide, even after a true reset. So it'd make sense he'd know that it's not Chara behind it all.. IT'S YOU.

So of course Clover would call Chara a good person.. because by taking your SOUL, he knows that your rampage has been stopped for good. (Because even if you do a Genocide after that again, Clover himself will blast you having wised up to your first kill against him.. meaning that you can never do a 'True' Genocide ever again. :P)

Chara doesn't get more control as we kill monsters, actually Chara can control Frisk anytime (for exemple in a pacifist run, when you read a book, Chara opens it to a random page, not Frisk which mean that Chara can also take control of Frisk in a true pacifist run). Chara just wants to see what will Frisk do and will be, in any case, in Frisk's side. The reason is that they wanted to see what Frisk would do in a similar situation as when they dies with Asriel. When Asriel and Chara went to the surface, Chara wanted to kill the humans while Asriel wanted to forgive them. After their death, Chara wondered if killing was really a good way to get what they want, that's why they want to see what would the player do and not take the control (and in the end dialogue of a genocide run, Chara asks the player since when they are the one in control which mean that Chara was just letting the player do what they want and would take control anytime).

I believe that happens because you completed true pacifist after genocide. I believe it’s the same case in the original Undertale too.
