Those ships are probably living beings that the Combine...repurposed into ships, like how the Overwatch soldiers have been extensively modified underneath their suits.

Those dropships were probablymeant to be worker type dropships because they look like the worker striders

The skin looks like the colors of a Combine grunt. So maybe it's a special combat dropship for dropping soldiers?

Its probably a cloth covering. Like on a helmet, or the back of a military truck.
