realistically a Arleigh Burke-class destroyer would have made short work of that alien ship but I understand plot armour was in effect.

Do you know the amount of hate and discontent that one early bird can spread? Little on three of them all with data links they can lay so much Steel in the air in less than a minute

At this first encounter, why did the destroyer not fire her missiles at the alien craft at the onset of aggression rather than use its guns?
Well the movie had to be longer.

That ship also has a missile system for sinking enemy ships! Even over the horizon capability. That would have been the first line of force, as opposed to a 5" gun!
