The main key in the true understanding of the harmonisation is "any melody note can become a part of any chord you want" - I'm very glad that you made it very clear in this video. Great stuff!

I keep hearing the end chord in this example;
where the last melody note goes to A
and the chord underneath is something like a Bmin7/11 with a D in the bass ...

It sounds more like the Doxology than than A mighty Fortress. When I compose chord progressions I only move the bass up and down half steps (STBA says so). And I make sure there's only one common note between chords.
