You can dispense shulkers and break them with pistons to make a storage system with more space.

Basically, it's a normal size base that hidden underneath and inconveniately accessible

There is a datapack that will let you use any sized nether portals, down to 1x1, which should fit nicely. The other option would be to slice a portal down to a single block, though that would have to be the first thing you do.

To make the base smaller, replace the walls with trapped doors.
