To hold the board in place under the stencil, I've just started doing the following: I trace the PCB outline in roughly the center of one of the the "wood" boards that it shipped with. Then I use a Dremel rotating tool with a small end mill bit, sitting in a router base (I made mine, but you can also buy them) to route out the outline of the PCB. The mill bit protrudes into the wood the same depth as the PCB. I use a chisel to square up the routed corners if needed. Then slip the PCB into the routed outline and set the stencil on top, line them up, and use clips around the edges to hold them in place.

I'm thinking about ways to index the stencil against the wood so that alignment is easier. A couple holes drilled through the stencil into the wood would work as long as it remains well aligned during drilling, and the pins or bolts filled the holes completely. Or I could use a smaller pin so that there is room to do fine adjustment, using clips to hold it in place.

Next time I order I will ask if they can put holes in the stencils that line up with holes in the rails added to the PCB panel. That would be ideal.

Just a thought: The current version of your PCB has components on both sides. These are expensive to manufacturer.
You should try to create a PCB with all SMD on the same side so they don't need a second stencil and a second pass trough the Pick and place machine or oven.
With PCBs this size you should have no problem.

Keep the capacitor close to the component leads they are connected to. The C6 and C7 are likely useless at the moment as the (return) path it too long.
The crystal is very far from the micro-controller. Avoid vias in the clock line if possible.
These tips will help your circuit to function better and reduce trashed PCBs.

Keep in mind the PCBs you have here are leaded. You are not allowed to sell leaded electronics.
Lead free (RoHS) adds cost and complexity to the campaign. Please be mindful of them when doing a kickstarter.

Make your life easier and get some 1 inch blue foam (it is denser than the pink foam) from lowes, add a couple holes on the board, I have 1/8" steel pins that I sharpened so I add a couple holes that size in my board, then on the cream layer add a circle over the new holes so that they exactly cover the hole, this will make it so that the new holes are cut on the stencil. When it's time to apply paste put the board on the foam and the stencil on top and insert the sharpened pins into the foam for alignment. If you are doing several boards leave the pins in place and slide the board off of them. Make sure the holes are on the edge so you dont have to spread the paste around them.

5:55 that annotation is misleading.
The fumes of solder do NOT contain lead (or tin). The fumes are the burning flux. Fumes of leaded solder are NOT more dangerous than the fumes of lead free solder, in fact, most of the time the fumes of lead-free solder are more dangerous. That is because tin(most lead free solders are 95% or more tin) is chemically more active than a tin-lead compound and the flux that has to be used has to react stronger.

JLPCB makes great boards and solder masks. I have ordered 4 runs of each, and they were flawless. They are quick and efficient. I get the boards far faster than the local OSH park. They are better cheaper, and faster, give them a try and see what I am talking about. There is a shipping cost but, for a 4 layer with shipping price, and a small 10 run batch they are still cheaper than OSH park.

Check how the weight of everything inflated at JLC. The stencil was 200gr in 2018, now the same is 800gr. And they probably didn't forget to add some packaging in the 2018/200gr !!!
Do order simul with a SMT job and be prepared for a 805 resistor = 1gr !
